Remove commented "code" & deprecated files prior to release

Maybe this is just me...but I tend to comment out the old stuff I'm replacing "just-in-case" I have to revert. Anyway, this should be scrubbed and removed prior to stable.
FWIW, I'm not sure I have a //FIXME or //TODO tag to flag it.

Updated cron/bootstrap.php to conform to new structure (mostly commented out unesscesary lines). Removed commented out code in the "page load process' which were moved around. (from [1892bac53db0e12594b2f47e80324cf22a21ef5a]) A large, but relatively minor update to remove unnecessary PHP4 glue code which used a conditional check to do something PHP5 already does. Primarily all the old subsytems and the forms/controls had this old sytle code. This method is no longer necessary, hence the purpose of the include_once/require_once.
