Feature request - Offer (some) upgrade scripts as Optional?

Some of the Upgrade scripts could probably be considered optional. And there are some cleanup tasks that should/must be left up to the user to perform, but would be a nice touch. E.g., removing deprecated modules files, cleanup unused table fields, etc...
These would primarily be for those things that create a 'no-turning-back' , or would expose a 'I haven't been maintaining my web site' situation.
